I booked the half-board stay at Tsubaki using Expedia and the staff at Tsubaki was in contact with me almost immediately to confirm the details and finalize the pick up time from Yufuin Station. You get to book 2 sessions at the baths after checked in, the semi open bath on the 2nd level is popular, while the rooftop bath may not be a good idea in cold weather although the view is great.
